The results of copolymer characterization by coupling of chromatography and matrix-assisted laser desorption/ionization time-of-flight mass spectrometry (MALDI-TOF MS) techniques and subsequent calculation of copolymer composition using a novel software tool MassChrom2D are presented. For high-resolution mass analysis copolymer samples were fractionated by means of liquid adsorption chromatography (LAC). These fractions were investigated off-line by MALDI-TOF MS. Various mono-n-butyl ethers of polyethylene oxide-polypropylene oxide copolymers (PEO-co-PPO) were investigated. As well as the copolymer composition presented in two-dimensional plots, the applied approach can give additional hints on specific structure-dependent separation conditions in chromatography.
Although metaproteomics, the study of the collective proteome of microbial communities, has become increasingly powerful and popular over the past few years, the field has lagged behind on the availability of user-friendly, end-to-end pipelines for data analysis. We therefore describe the Connection from two commonly used metaproteomics data processing tools in the field, MetaProteomeAnalyzer and PeptideShaker, to Unipept for downstream analysis.
Through these connections, direct end-to-end pipelines are built from database searching to taxonomic and functional annotation.
MALDI-TOF-MS-Based Identification of Monoclonal Murine Anti-SARS-CoV-2 Antibodies within One Hour

During the SARS-CoV-2 pandemic, many virus-binding monoclonal antibodies have been developed for clinical and diagnostic purposes. This underlines the importance of antibodies as universal bioanalytical reagents. However, little attention is given to the reproducibility crisis that scientific studies are still facing to date. In a recent study, not even half of all research antibodies mentioned in publications could be identified at all. This should spark more efforts in the search for practical solutions for the traceability of antibodies. For this purpose, we used 35 monoclonal antibodies against SARS-CoV-2 to demonstrate how sequence-independent antibody identification can be achieved by simple means applied to the protein. First, we examined the intact and light chain masses of the antibodies relative to the reference material NIST-mAb 8671. Already half of the antibodies could be identified based solely on these two parameters. In addition, we developed two complementary peptide mass fingerprinting methods with MALDI-TOF-MS that can be performed in 60 min and had a combined sequence coverage of over 80%. One method is based on the partial acidic hydrolysis of the protein by 5 mM of sulfuric acid at 99 degrees C. Furthermore, we established a fast way for a tryptic digest without an alkylation step. We were able to show that the distinction of clones is possible simply by a brief visual comparison of the mass spectra. In this work, two clones originating from the same immunization gave the same fingerprints. Later, a hybridoma sequencing confirmed the sequence identity of these sister clones. In order to automate the spectral comparison for larger libraries of antibodies, we developed the online software ABID 2.0. This open-source software determines the number of matching peptides in the fingerprint spectra. We propose that publications and other documents critically relying on monoclonal antibodies with unknown amino acid sequences should include at least one antibody fingerprint. By fingerprinting an antibody in question, its identity can be confirmed by comparison with a library spectrum at any time and context.
Im Rahmen der von der BAM und anderen Partnern ins Leben gerufenen Initiative „Digitale Qualitätsinfrastruktur“ liegt der Fokus u.a. auf der Entwicklung von neuen Zertifizierungsworkflows. Dabei ist eine besondere Bedeutung dem Zusammenführen von Operational Technology (OT) und Informationstechnik (IT) beizumessen. Zur Datenintegration aus der Sensor-Feldebene einer Versuchs-wasserstofftankstelle wurde eine solche Infrastruktur zunächst in einer Laborumgebung aufgebaut.
Das Ziel der vorliegenden Vorstudie ist es, die grundsätzlichen Anforderungen, Funktionen und Möglichkeiten vorhandener Software zur Simulation schweißbedingter Phänomene (Prozess-, Struktur- und Werkstoffsimulation) zu erarbeiten und gegenüberzustellen. Die notwendigen Eingabedaten, die vorausgesetzte Anwendererfahrung, sowie die Systemanforderungen und der Rechenzeitbedarf werden für sowohl kommerziell erhältliche als auch zur Zeit noch rein in der Forschung angewandte Programme berücksichtigt.
Nach Aufarbeitung des heutigen Kenntnisstandes der Schweißsimulation wird aktuell verfügbare Software diskutiert. Diese Programme lassen sich in Anlehnung an Radaj in drei Teilbereiche (Software für Struktursimulation, Prozesssimulation und Werkstoffsimulation) unterteilen. Schließlich wird auf notwendige Eingabedaten, hier vor Allem auf die Werkstoffkennwerte, eingegangen. Da die quantitative Aussagekraft der Simulationsergebnisse gewährleistet werden muss, ist eine umfassende Prüfung der Plausibilität und der Genauigkeit der experimentell bestimmten Werkstoffkennwerte notwendig.
Dieser Bericht beschreibt ein Systemmodell für eine integrale Ermittlung und Prognose der Schadens- und Zustandsentwicklung der Elemente eines Brückensystems unter Berücksichtigung von Ergebnissen aus Inspektionen und Überwachung. Das Systemmodell wurde anhand eines ausgesuchten Spannbetonüberbaus in einzelliger Kastenbauweise entwickelt. Es besteht aus zwei integralen Teilmodellen: ein Modell zur Beschreibung des Systemschädigungszustandes und ein Modell zur Beschreibung der Standsicherheit. Für die Modellierung des stochastischen Systemschädigungszustandes eines Brückensystems werden dynamische Bayes'sche Netze (DBN) vorgeschlagen. Dieser Ansatz ermöglicht es, alle relevanten Schädigungsprozesse und deren stochastische Abhängigkeiten zu berücksichtigen. Ein wesentlicher Vorteil dieses Ansatzes ist es, dass DBN ideal dafür geeignet sind, Bayes'sche Aktualisierungen auf Grundlage von Informationen aus Inspektionen und Überwachungsmaßnahme auf eine effiziente und robuste Art und Weise durchzuführen. Der DBN-Ansatz ist deshalb für die Entwicklung von Software für das Erhaltungsmanagement von alternden Brückenbauwerken, die vom Benutzer keine vertieften Kenntnisse der Zuverlässigkeitstheorie verlangt, ideal geeignet. Für die Modellierung der Standsicherheit eines alternden Kastenträgers wird vereinfachend Biegeversagen des globalen Längssystems betrachtet. Zur Berechnung der maximalen Traglast eines Kastenträgers infolge des Systemschädigungszustandes wird ein plastisch-plastisches Verfahren eingesetzt, wobei die Beanspruchungen mittels der Fließgelenktheorie unter Ausnutzung der plastischen Beanspruchbarkeit der Querschnitte des Kastenträgers ermittelt werden. Ein Kastenträger versagt, wenn sich durch die Ausbildung einer ausreichend großen Anzahl von Fließgelenken eine kinematische Kette ausbildet. Dieser Modellierungsansatz berücksichtigt Redundanzen, die sich aus der plastischen Beanspruchbarkeit der Querschnitte und der statischen Unbestimmtheit eines Kastenträgers ergeben. Zum Nachweis der praktischen Einsetzbarkeit des entwickelten Systemmodells wurde ein Software-Prototyp entwickelt, der eine intuitiv benutzbare graphische Benutzeroberfläche (Front-End) mit einem Berechnungskern (Back-End) koppelt. Die aktuelle Version des Software-Prototyps implementiert ein Modell der chloridinduzierten Bewehrungskorrosion und ein Tragwerksmodell, welches das Verfahrens der stetigen Laststeigerung zur Bestimmung der maximalen Traglast des Kastenträgers auf der Grundlage eines Finite-Elemente-Modells umsetzt. Zur Durchführung von Bayes'schen Aktualisierungen des Systemschädigungszustandes auf der Grundlage des DBN-Modells implementiert der Prototyp den Likelihood-Weighting-Algorithmus. Die entwickelte Architektur des Prototyps ermöglicht eine Erweiterung der Software um weitere Schädigungsprozesse. Der entwickelte Software-Prototyp ermöglicht Benutzern ohne vertiefte Kenntnisse der Zuverlässigkeitstheorie eine Berechnung des Einflusses von Bauwerksinformationen auf den Systemschädigungszustand und die Tragsicherheit eines Kastenträgers. Auf dieser Grundlage können effiziente Inspektions- und Überwachungsmaßnahmen identifiziert und das Erhaltungsmanagement optimiert werden.
Metaproteomics, the study of the collective protein composition of multi-organism systems, provides deep insights into the biodiversity of microbial communities and the complex functional interplay between microbes and their hosts or environment. Thus, metaproteomics has become an indispensable tool in various fields such as microbiology and related medical applications. The computational challenges in the analysis of corresponding datasets differ from those of pure-culture proteomics, e.g., due to the higher complexity of the samples and the larger reference databases demanding specific computing pipelines. Corresponding data analyses usually consist of numerous manual steps that must be closely synchronized. With MetaProteomeAnalyzer and Prophane, we have established two open-source software solutions specifically developed and optimized for metaproteomics. Among other features, peptide-spectrum matching is improved by combining different search engines and, compared to similar tools, metaproteome annotation benefits from the most comprehensive set of available databases (such as NCBI, UniProt, EggNOG, PFAM, and CAZy). The workflow described in this protocol combines both tools and leads the user through the entire data analysis process, including protein database creation, database search, protein grouping and annotation, and results visualization. To the best of our knowledge, this protocol presents the most comprehensive, detailed and flexible guide to metaproteomics data analysis to date. While beginners are provided with robust, easy-to-use, state-of-the-art data analysis in a reasonable time (a few hours, depending on, among other factors, the protein database size and the number of identified peptides and inferred proteins), advanced users benefit from the flexibility and adaptability of the workflow.
We present Jobflow, a domain-agnostic Python package for writing computational workflows tailored for high-throughput computing applications. With its simple decorator-based approach, functions and class methods can be transformed into compute jobs that can be stitched together into complex workflows. Jobflow fully supports dynamic workflows where the full acyclic graph of compute jobs is not known until runtime, such as compute jobs that launch
other jobs based on the results of previous steps in the workflow. The results of all Jobflow compute jobs can be easily stored in a variety of filesystem- and cloud-based databases without the data storage process being part of the underlying workflow logic itself. Jobflow has been intentionally designed to be fully independent of the choice of workflow manager used to dispatch the calculations on remote computing resources. At the time of writing, Jobflow
workflows can be executed either locally or across distributed compute environments via an adapter to the FireWorks package, and Jobflow fully supports the integration of additional workflow execution adapters in the future.
